The best places to stop and take a break if you want one is at the end of an episode, however those are the only floors you can not save and exit on. So when you complete an episode, it should ask "do you wish to continue?" and then if you say no, it will save and exit. This will make the game easier to play in short bursts.

Less obtrusive than "Press <Enter> to continue" after teleporting out of the Anomaly or killing Cybie?

Why not just a message "Press 'S' to save your game" at the bottom of the screen ?
Not beeing able able to save here is very annoying, indeed.

I like this idea. I wanted to save just the other day after EP 1. It seems like a natural place to take a break.

Perhaps something like:
After warping out of Anomaly/killing Cyberdemon: Save before continuing? Y/n
Y would act as if you saved on a stair; n would simply continue the game as normal

It does, but once you've gotten used to the fact that you can't, it's not that big a deal. Since saving's already restricted to specific points in the game, playing one more level in order to be able to save doesn't make that much difference anymore (and I am not a particularly fast player).
I'm not saying these save points shouldn't or couldn't be implemented, I just think it's hardly worth the effort.

The only problem is I see all those rockets but can't loot the dead Cybie because the level ends immediately. And can't disassemble his cannon (obviously too big to carry) for a mod when I'm a Tech.

The next couple of levels are bound to be crowded with Revenants and Mancubi, if you need rockets. And I don't think you'll find a cannon even if you get the time to browse.
