Upon entering a new level in AoRA I recieved some strange messages from the game:

The actual timer was set to 5 minutes. Don't remember doing anything special on the previous level before hitting the stairs.

You've entered a thermie level. That's a new special level event that may occur in any challenge mode and standard games (although quite rarely) which give a particular level an AoRA-like twist.
If you happen to actually enter one of these levels in AoRA, then indeed 2 nukes are dropped. Dunno if this should be considered a bug or not.

I don't think this is a bug, there is the nuke on the floor that you trigger (you set of an alarm when you enter?) and the AoRA nuke being fired from above (from an orbital platform I guess)

Oh, damn, my bad, I forgot about that level event, since I've only seen it once I think.
I wonder what happens to second nuke after the first one goes off?

A very good question. Unfortunately I doubt this is easily testable without the God Kit.
Looks like something that I should try out soon.

I guess the second one will vanish, just like everything else on the map. Why wouldn't it?

That's the ideal case. It might actually be such that the "nuke timer" that appears later overrides the previous one and thus there is only one nuke explosion.
Some source diving should reveal the answer though.
